I've used the Sanctum's MCU only once, in the first 4x2 game and it didn't really pay off because my Resurgent Mystics just died vs Jean's armies. ^^
I feel like the MCU system is not really effective because most of the time, you can't build the upgrades early enough. But making them cheaper would make them too OP.

I didn't see any good opportunities for me in that game and now, after you have added some information about your empire, I don't see them as well =) For example, I had about 4 dwarf priests and 2 musketeers produced and the income was already pretty low. My mana situation was horrible: 8 mana + 10 I believe, so couldn't even compete with you in the drone war. Meditate boar riders and priests with resurgence would have easily countered my own tier 2 units and I don't believe you would have left me alone for 15-20 more turns so that I could build some towns and cannons.
But maybe it was a bad decision to surrender, who knows. You can add your opinion here, Keika, I would appreciate it.

I am kinda gave up to build class-oriented strategy for dreadnought in duels, so I didn't even research engineers in class skills tree.
I focused on empire upgrades and boosting economy and didn't build much army except of a few t1 just to defend cities from scouts.
I had adept peace keeper specialization and from the start I decided to reach good alignment as soon as possible and try to build my army based on boar riders with meditate.
I bought peace with independents and vassalized draconians, dwarves, goblins and also giant and archon dwellings, and had more than 200/100 net income near the end of the game.
Early game I tried to find the nearest independents/dwelling and unfortunately scouted hostile giants. I made peace with them only in midgame, but still they didn't give me any quest and I managed to vassalized them one turn before Jean reach them.
I got quest from draconians and they gave me elder, not so bad but also not good, because they were too slow for my army.
Of course I have focused on leveling theocrat and with convert tried to convert good units.
With quite many opportunities (with immolation and sometimes noxious vulnerability) I was able to convert only goblin's beetle and scoundrel, so I can't say that MC changed the game. Even divine justicars didn't come in handy in this particular game, because in only one challenging fight for the first sanctum I didn't lose any units, but of course in later game it could be game changing ability.
With sanctum in city domain I wanted to produce forge priests with resurgence along with boar riders with meditate from the throne, everything was almost ready, but it didn't happen because Jean decided to surrender too early after our first encounter.

I don't think you can really say "I was beaten by a class without any class units produced by it. That's a pity, I was hoping for a nice dreadnought confrontation here."
First you surrendered early so we can't know what would have happened.
And based on your description, you were beaten because you were delayed early game.
